That's a fascinating rabbit hole and an intriguing speculation. I wouldn't call whatever is responsible for smallpox a god -- it seems more like a vengeful, spiteful demon, as gods don't delight in the suffering and immiseration of others. Demons would sign right on to those things though.
It makes sense that some smallpox entity may be getting its revenge via vaccine worship, though to mind the whole medical egregore has become so demonic, smallpox is just one of many heads on a writhing Scylla. I honestly think there is a day coming, probably about 100-200 years from now, when the medicine of our era will be viewed as Satanism in civilizations that are not at all tolerant of Satanists. If I were to ever write a novel about it, it would be The Hideous Strength, but the N.I.C.E. team would be even more viciously slaughtered and made an example of almost as soon as they began their advance, and it would not happen via a pet bear. I see an era where restraint will not be applied when dealing with medical profiteers. I see an era where they will be scapegoats and whipping posts for all of society's frustrations. Brian Thompson was an early warning shot.
